I am having the same problem on my Google Apps for Education domain. Whenever I go to http://appengine.google.com/a/domain, I get the message 'You are not authorized to access this application'. I can get to my admin panel just fine, but if I try to enable App Engine from there, I get the same message. Is there a known solution?
