There are costs for large numbers of namespaces but there are no hard limits on number of namespaces per app-id.
The costs are somewhat obvious, e.g. an __namespace__ query will take longer, meaning you'll need to segment your query, there will be datastore stats on a per namespace basis, meaning that your "meta data" will expand on a per namespace basis (per namespace datastore stats coming soon). The practical limit on the number of namespaces will depend on application code.
