This depends on how you set the flash's window mode.
Try modifying the wmode parameter as described in the docs:

I have a problem with hiding a popUpPanel behind AnnotatedTimeLine.
When I show popUpPanel with Google Chrome I left behind
AnnotatedTimeLine.
