Many settings in MongoDB from Graylog 1.3.x are compatible with Graylog 2.x or will automatically be migrated. Unless you have success recovering the damaged MongoDB database in a (near-) current state, you can try restoring the old backup from Graylog 1.3.x and use it with Graylog 2.x.
