Just had a look at this and the ? is due to the fact the server never
responds to the request for either rules or players.
In addition I've just noticed that both The Ship servers and Source
servers respond with type = 0x49 but have different payloads making
it very hard to parse. One or the other
The rcon protocol has nothing to do with this issues.
Only the query protocol was changed, but valve has made some mistakes.
Changes, which made by rcon commands are not updated by the hl process
or my suspicion is, that they have caching included. The move from the
old goldsrc protocol to the new
I believe that has to do with the change in rcon protocol. You may need
to update qstat, if there's an update available. Even HLSW 1.3.0.3 (beta
version) still has issues with the new rcon protocol (it still works,
but a few things get displayed wrong, like hostname cvar changes).

I'm having issues using Qstat to query CS servers. In fact, Qstat
retrieves the server status normaly but can't parse the server rules
