i forgot to mention, in your server.cfg add the following line:
exec master.cfg
This allows it to remove this IP's then readd them and enable them.
I do not know if just by adding them works, but i don't see any reason why i
can't enable aswell.

There are a lot of things you can do to tighten the doors against
undesirable behavior and iptables, the linux firewall system included with
all modern distributions is a great starting point.
iptables has rate limiting capability for tcp and udp using the -limit and
-limit-burst parameters.

I have ran a few servers, all claim to be listed correctly on the
masterserver, but I can't find any on them, sorting by name or tags (or even
querying the entire list)!

My Left4Dead2 servers were recently attecked. The attacker
caused a server to lag and crash.

I have nothing to say to your fix. I wasn't even aware that those two
command line options existed. Interesting that a joystick and IPX would have
been causing issues.
