What version of the SDK did you use on linux?
I didn't noticed the problem with 1.3, but then again I have been doing
more linux development since we switched to 1.4.

You may have already checked this, but see if the Window Behavior for
the window manager is "Focus follows Mouse".
Set it to an alternative like "Click To Focus".
It could be something with the window manager.
