Basically it is not directly related to JBossWS but my question is why is axis
ejb handlers simply do not work on JBoss Application Server and we need to use
JBoss EJB handlers when working with ejb web services on JBoss ?

So you mean we cannot write a generic configuration file like deploy.wsdd that
can be used to deploy the web service on both JBoss 4.0and WebSphere 5.0. Can
you please clarify ... ?
