Peter,
This was a bug. It is fixed for Jmol 12.1.39 and Jmol 12.0.36. See

If the STEREO command is given to produce two side-by-side images, when you
would go to print those (using write t.png, for example), you would get only
one eye's image. Both are now present, just like you see on the screen.
