I also have this problem. I think this is an issue with gpgconf rather than
Kleopatra. For example, from the command line:

gpgconf --list-options gpg
gpgconf: Option gpgconf-gpg.conf, needed by backend GnuPG, is not absolute
gpgconf: fatal error (exit status 1)

A quick workaround is to set the path to GNUPGHOME to somewhere else e.g.

SET GNUPGHOME=c:\private\gnupg
cd %ProgramFiles%\GNU\gnupg
kleopatra.exe
