I found something:
Most of the emails that get stuck in
/home/hussam/.local/share/akonadi/file_db_data/
are emails that were junk filtered into trash folder and permanently deleted

Ok, after deleting the Local folders resource (which then seems to be readded
automatically by akonadi), running akonadictl fsck and vacuum, the db size
dropped to 11MB.
