I can confirm that what Tyson Whitehead mentioned fixes the problem. I
guess the problem is that newbies like me don't know about that! Would
it hurt if autoreconf -f -i was run at the beginning of the automake and
friends?

A work around I found was to find an old project (that works) and delete
out the source files and then put yours in place of those. I agree that
this needs to be fixed. It is important to help the novices out, and
the magic of automake and friends is a place that really needs to
happen.
