On my updated dapper system:

/home/frode/.kde/
Looks good to me.
I can not find anything in the package sources saying this is set to
"--localprefix=/~/".
Where do you find the reference to /~/ ?

--localprefix=/~/.kde is the prefix that should be set for KDE to write
files to the user's home directory (configuration and preferences, etc).
I *THINK* that it is a compiled in setting, so you may want to save this
fix for your next compile, since it is only an irritation, and not a
functionalit
