move back the required 2" (well in this case 4") in order to mill the
next flute. I think I figured it out when I was asking the original
question. Sometimes it helps to talk with people

Disengage the gears if the cut does not line up.
lock the split-nut on the screw
turn the wood until it is lined up and nest the bit into place in the cut
re-engage the gears and you are aligned.
