Just redirect the output to ~/.licq/users.conf. For example:
regen.pl > ~/.licq/users.conf

This patch here should add the "start hidden" configuration option and the
"old style clicks" configuration option. The "start hidden" patch you applied
simply fixed a bug and did not add the actual possibility to select "start
hidden".
