When you have a score line with empty lyrics, it is removed completely meaning that it doesn't occupy any space. If you want empty lyrics lines to still occupy some space, try \score{ ... \paper{ ... \translator{ \LyricsVoiceContext \remove Hara_kiri_engraver } } }

At the moment, it seems that LilyPond thinks of the _ or as a graphical object with a rhythmic position, and that's exactly the kind of objects that prevents the stave from being removed. We send it as a feature request to bug-lilypond to make LilyPond smarter in this respect. /Mats Arvid
