I run LilyPond 2.6 on Windows 2000. By using the characters from the keyboard for the german umlaut (ä, ö, ü) or french accent (é, è) there are no printed signs in the pdf-output and the following character is also ignored. With Lilypond 2.4 and Cygwin on the same OS there is no such mistake. I w

I'm not sure this exists for mac as well, but on linux you could use pdfcrop to cut the white areas away. I think there must be a source of that program somewhere (it's command line based, pretty simple, but pretty effective). Be sure you include \header{ copyright = "" tagline = ""}

The easiest solution for you is probably to compile the program yourself. I'll do it myself on Debian Sarge in the coming days and can send detailed instructions, but it seems that the only thing you need to compile in addition to lilypond is a newer version of fontforge, which can be downloaded
