convert-ly will upgrade old source (input) files. See section 5.6 of
the new manual.
If you're referring to upgrading the program itself, I think it's a
matter of uninstalling the old and installing the new.

On the Mac the new stable version prints in the progress window a bunch of extra
information including paths to just about every file on my computer every time I
"Typeset" a Lilypond file. Is there any way to revert this behavior to just
printing out minimal progress information and error tracing?

The good news is that the problem is solved in the new fresh
version 2.8.
If you search the mailing list archives, you might find some
clue for version 2.6, but I don't recognize the problem from the top of
my head.
