specify in an input file which file should be compiled instead. You can

Reference (which can be a somewhat cryptic read).

Another (perhaps more ’natural’?) option is:
\override BarLine.space-alist.next-note = #'(semi-fixed-space . 2)

I have the same issue on OSX 10.12.3, using 2.19.48-1
