R1*6/8\fermataMarkup % instead of \fermata
Does that help and remove the warnings?

Xavier nailed it. A \fermata on a rest produces the log output. Removing
the \fermata removes the error/warning output.
That said, it seems that the log output was not helpful. Throwing
warnings, and comments like "not markup" without referencing the line
that caused the warnings simply create
