I don't think "organo" necessarily meant organ as such. It often appears to be used in the sense of "keyboard" or even "continuo;" e.g. in Vivaldi's published concertos you'll often see "organo" on the bottom line. I don't think this meant organ or nothing in La Primavera. And there were organs in places other than churches. Organs were used for continuo in 17th-century opera. The published score of Monteverdi's Orfeo specifically lists harpsichords, chitarroni, "Un Regale" and "Duoi Organi di legno."
