Indeed, I do not know where this --args comes from. It is definitely not
in the code distributed with LyX.

changing the numbers to the correct args possition in lyxswave.R solved

Tools-->Preferences-->Converters; find Sweave to LaTeX (whatever);
then modify the converter (remove "--args").
