No. When you do a backup with iTunes it just backs up the data currently
stored on there. Any apps not in iTunes will also be transferred. You cannot
backup or restore iOS.

Does backup and restore of an iPhone to iTunes just backup my Apps and their

If I backup an iPhone 3GS running IOS 6 and later restore that to an iPhone 5S
running IOS 8 will the iPhone 5S now be set to IOS 6?
