The FPGA with GPMC is running on my setup. I just disabled all unneeded
capes and OS is running from SD-card. It's a debian image running with a
near up to date realtime kernel. So I think i will manage to get MachineKit
running.

This is indeed a complex problem which Protobuf does not solve out of the
box. This problem was one of the reasons why I started the Machinetalk GSL
project. The protocol models describe to which Machinetalk message a
Protobuf message belongs.
