I too ran in to a similar issue not too long ago when creating a bootable
duplicate drive during an SSD upgrade. It took me a bit of head scratching and
lots of checking to finally figure out that my mail directory and iOS backups
were taking up a lot more space than I could have
I use superduper just fine with Mountain lion and I intend to continue to use
it, especially after one incident where my Time machine backup couldn't be
used; I think the more options you have, the better off you are. But I need you
to clarify some things.

At the risk of sounding obvious, it looks to me like a problem caused by Super
Duper. I don't use Super Duper so I'm just guessing that it must be keeping
log files, error files or some sort of data that is interfering with your HD
space. May I ask why you chose Super Duper instead of sim

For those familiar with Super Duper I backed-up with the first option
because the manual hah reccommended to do so with a first back-up.
