I'm having to copy empty sub-directories to several
different directories at once.
Would it be possible to have an option in mc, that would
allow one to keep the same set of files/directories
hightlighted after a copy has been done?

You are not missing anything. It appears that OP didn't quite get the
concept of the staging area. What is meant in fact is nothing else, but
just another temporary directory to hold the selected directories.
