Have a look at our paper "TMX Markup: A Challenge When Adapting SMT to the Localisation Environment", presented at EAMT-10, and available at: http://www.computing.dcu.ie/~away/PUBS/2010/tag_processing_final.pdf There we found that integrating the tags as part of the t-table improved translation quality. We were also able to preserve the correct tag order on the target side, so don't delete these tags too hastily!
