Hi,
To suggest transliterated words to moses where the source was not seen
in the training data (otherwise transliterating those words in the
training data would probably be the better way) you can use the XML
markup as described here:

it is not entirely clear to me what you are asking here.
Moses uses as data format for the parallel corpus and the input
just plain one-sentence-per-line text. So you would have to
convert your XML files into this format.
