i would check your lexical tables in case something when wrong there
i wouldn't use
--LogProb
as the moses decoder doesn't work with log prob.
It was put in for compatibility with other decoders, eg. Joshua/Hiero.
However, it should be take out since the file format isn't compatible

I've built a hierarchical phrase table and it seems to have a lot of
zero probabilities, e.g.
