A lot of people have said I should check to see what process it running on port 3306 but I'm never there when this happens. In any case, it seems pretty clear to me that MySQL isn't all the way shutdown when it tries to start back up again. When I manually have to restart the server it usually takes 10-20 seconds depending on it's current load; the above error message only seems to give a fraction of a second for the server to shutdown.
