After some more study it turns out that my real problem seems to be that
ALTER TABLE does not work:
mysql> alter table Foo type=myisam;
ERROR 1017 (HY000): Can't find file: 'Foo.MYI' (errno: 2)
The question remains, how do I get 4.1.5-gamma to recognize my ISAM tables?
