The root user was somehow corrupted.
I started mysql with the mysqld_safe --datadir=/my/new/location ... plus the
other parameters set out in the docs.

With SHOW DATABASES you see only those databases for which you have some
kind of privilege, unless you have the global SHOW DATABASES privilege.
Connect to mysql under the root user.
