I'll give you an example: I start mysqld as such:
mysqld -O max_allowed_packet=2M
This set the option. You can do it also in my.cnf:
[mysqld]
port= 3306
socket = /tmp/mysql.sock
skip-locking
set-variable= key_buffer=16M
set-variable= max_allowed_packet=16M
set-varia

Something that may be of help are the sample .cnf files that are included in:
/usr/local/share/mysql/
(on my system at least)
Look for my-small.cnf, my-big.cnf, my-h
Easy as can be: for example
