Actually, MZmine 2.3 has not been released yet... You are probably using a
build of the developer tree, which still has bugs. I will take a look at the
batch mode.

The "Close Project" option was temporarily resting :) I have just resurrected

Check the "Monotonic shape" and "Representative isotope" parameters of the
deisotoper module.
