I have noticed that when I select batch mode in mzMine 2.3 I get a message "At
least 1 raw data file must be selected" then if I select a raw data file I get
the message "At least one peak list must be selected" so basically I can't
access Batch mode at all

File Reader is installed in ProgramFiles(x86) on my PC. I think your problem
hinges around the failed registration:

Of course I've just realised the reason for the CSV issue is because you have
commas in the chemical names when they are brought back from the external
database..
i.e 3-Amino-1,2,4,-triazole

using the row filter I have filtered out peaks with fewer than 50 instances.

I have left my PC running for 4 days and the gap filling is still only 48%
complete. Since it was only 32% complete after one day it seems to be getting
slower with time.
Is there any reason this is so computationally intensive or is there a bug?
