check_by_ssh to get the exact error thrown? - I'm simply wondering if you have
a bad/mismatched key in ~/.ssh/known_hosts or authorized_keys (sorry, ive been
too busy to be much help on nagios lately guys)...

No, I'm sure that the key is working. When I become the nagios user and run the
exact same command from the command line, it gives me exactly the result I
expect.

That is not quite the same though. Nagios user gets home environment
setup from .bash_profile (or similar) from user's home directory as
well as correct path to .ssh in nagios user's home directory. Nagios
starts as root and does setuid to nagios user but does not get same
path set.

I ran into this problem also when I was using a very large number of
services (3500+) in a single service group, which I fixed by turning off
environment macros

did you installed net_snmp before compiling pluggins?
look in the libexec subfolder if you have check_snmp... if you installed
nagios in /usr/local/nagios it should be in /usr/local/nagios/libexec
if you didn´t installed net-snmp before you should do it and recompile
pluggins

Pili is correct. You have to install net-snmp before you compile nagios
plugins

is wrong. Have you installed net-snmp?
How are you using check_snmp. Show us your command file for ./check_snmp
