OK for best results with menuanalyze

Start a desktop with a full menu set like IceWM or (shudder) KDE or 
GNOME  (IceWM recommended for this)

ctrl-alt-f2
login as a user, any user
su to root

startup menuanalyze or whatever name you gave it

When it asks about the menu checking:

ctrl-alt-f7

logout
login same WM (That is why IceWm is recommended--lower startup time)

check menus

ctrl-alt-f2

decide to keep or remove the menu item under study from the effect on 
the menus

go on to next item

repeat until your menus are visible again--if your menus remain broken, 
there may be other causes--check the /etc/menu* directories and if 
necessary delete /etc/menu (leave /etc/menu-methods alone) and let it 
rebuild itself.
