Changing mime-type bindings in gnome ought to be easy. In the file manager you first add the mimetype (if necessary) and then add the appropriate actions for `open', `view' and `edit'. For example *.nb files should be of type application/mathematica and should be opened by mathematica %f `ought to be' but doesn't seem to be: view works fine but open still brings up the select an appliaction dialog and edit opens the file in emacs (Hey I like emacs but not for a mathematica file.)
