Never used setprfdc. Does it tell you that it connected to the DC that you think it should connect to?
Somebody posted a way to see what DC your authenticated against.

Yes,
during the logon it does set the preferred server as the one specified in the
login script, however during these intermittent times, the script itself doesn't
run, eventhough the user is authenticated to the
domain.

Make sure your replication is occurring properly. Since you replaced the
BDC, check your srvmgr.exe for replication setup. If your login scripts
aren't propagated properly to the new server, every time someone
authenticates with it, they will not get their script...
