I cannot reproduce the problem, either closing a side panel by clicking on its
icon, or closing the whole side panel altogether via the settings menu.

I don't see the problem of that.
When the document is reloaded, it is first closed and then reopened again. Then
the previously chosen panel is restored.

Of course it is not a problem; it as merely a small bug.
The gray background is not what annoys me, but the fact, that the navigation
panel pops up, even though it should remain hidden.
