Ok - I've managed to get the docs and API docs up on openbabel.github.io at: https://openbabel.github.io/docs/3.0/index.html and https://openbabel.github.io/api/3.0/index.shtml
Server-side includes don't work on GitHub and so I removed the header and footer in the doxygen as described above. This at least gives us the defaults. I think that there might be some other way to customise it if we want. Last thing to do is update the links from the Mediawiki install page to point to the new docs.
