Yes, it asks for confirmation to remove the channels.

.channel files in /etc/smart/channels/ are not the ones that are
actually used by smart. Those are channel files included by the packager
(me) and that are proposed for inclusion the first time you run smart.

To show the list of actually configured channels, the command is
  smart channel --show
