I believe these can all be changed using the SysConfig gui also, but I
like to manually edit my config files so I don't use the gui much.

apache2-perl-startup.pl. It reads:
use lib "/usr/local/apache2/otrs/";
use lib "/usr/local/apache2/otrs/Kernel/cpan-lib";
