We have a MS SCEP server configured as per the 5.4 docs. Following the SCEP
troubleshooting guide everything works as expected. When a user generates a
certificate throught the portal they make it to click ing the "generate"
button and then get the following message:

With a clean install of the packetfence_zen appliance (5.4.0) none of our
test devices are triggering the "Captive portal detected" alerts.
The captive portal trigger bypass is not enabled.
Any thoughts on this one?

Yes! Exact same problems here on CentOS 7, and Debian 8.4. Both clean,
fully updated, minimal installs.
