I believe... it's been a while since I've done it... that you will be
offered the choice of file systems after you've indicated you wish to begin
formatting.

It is also possible to CONVERT an existing FAT drive
Sorry, I don't know the links, but it is rather simple.
From a command prompt:
format F: /FS:NTFS
where F: should correspond to the letter assigned by windows to the
drive you want to format.
You can check it by opening My Computer and seeing the letters
corresponding to the drives.
I seem to recall that if you use the utilities provided with Windows
XP, it will not allow the option of formatting a drive using FAT for
any volume or partition larger than 32Gbyte. NTFS is the native
file system for WinXP ... so just use the operating system's
utilities and it will do
Apple's Drive Utility can create FAT32 partitions larger than 32GB, as
can any of the Linux or *BSD utilities. The restriction in MS's GUI
tools is entirely arbitrary.
I'd just format it on the Mac if portability between systems is necessary.

Right click on My Computer and click Manage and then Disk Management. It
will show you all the available drives, even the ones without a drive
letter. Right click the new drive and format. It should be easy from
there. Be sure you are formatting your new drive and not another. Look at
