You need to see what is tried to be chmod-ed there.

AFAIK, functions.xml files should not be committed to CVS.
They are computed in ./configure time, and should not
be in CVS...

I have a problem on my home build system for the PHP manual, it is on a
Mandrake 9.0.
First it is unable to autolocate the xsltproc executable, but I can feed
him with the correct path using the configure option, but still I get
just to this point you can see below.
