I have been using maildrop successfully for Maildir delivery. I
recommend to also look at the man pages for maildropfilter (in older
installations, see man maildroprc instead), and perhaps maildropex.

Look for the description for the DEFAULT variable, and look whether your
Postfix rig is running in delivery mode (-d ... on maildrop's command
line).

(Personally, when my mail servers were running some medium-sized traffic
loads, and things were still running from hard disk drives (pre-SSD), I
switched from Courier-IMAP to Dovecot and use its local delivery agent
on some of my setups, but Dovecot comes with its own complex
configuration, so I suggest to not do that before you've fixed your
delivery to Maildir.)

Before you go skeet shooting blindfolded, better figure out what the
delivery mechanisms really are. In doubt, postconf -n shows the
nondefault main.cf parameters, and postconf -M shows the master.cf
parameters.
maildrop might be called from a transport as well if you're using a
mailbox transport. Without a complete list of nondefault configuration
options, however, it's all just a big ugly riddle that no-one is keen on
solving. So if you can't figure it out for yourself, please post those,
and /etc/maildroprc and a user's .mailfilter, if any.
