I did see this one time myself, I had unknowingly disabled all the spacing rules.
Could this be your problem as well? I believe that you may also have to have online
DRC enabled.

For some reason the avoid obstaacle mode in the interactive routing has
stopped working, all nets are ok but it seems to treat everything as if I

The models in the Libraries supplied with the original 99SE CDs have errors,
but in the latest library updates they seem to be ok.
Have also a look at the websites of other simulaton packages for more
transformer/inductor models (e.g. intusoft).

I've never had problems with the transformer models that come with 99se - I
use them all the time.
(ok, that's not exactly true, they can be a pig, but do work if you use them
right.)
I usually use the dual primary, dual secondary and join the middles
together.
