I have pushed a few changes, among them a fix to handle missing examples
folder.
However, all example folders should appear now, and the scripts examples
folder should in fact contain an example script (I plan to add more...)

Just compiled the latest master and got the error:
OSError: [Errno 2] No such file or directory:
'/usr/local/share/qgis/python/plugins/sextante/script/scripts'
Btw, I haven't been able to find sextante_qgis.conf anywhere on my system.

In the current master version, the modeler folder should default to a
folder in the user folder. It seems that it is trying to create the folder
where the example models are. Probably you have a different setting for you
models folder? change it in the sextante_qgis.conf file in your sextante
