I experience this regularly, I'm yet to work out what causes it to happen. I
have not raised an issue because I'm still not able to reproduce it. Most
times I see it happen is right at the start of a session - restarting QGIS
generally fixes it, but sometimes it starts to happen

If it happens only with shapefiles, it might be related to "repack"ing
of these.
Can you compare the GDAL/OGR versions of the affected and unaffected
installations?

‘Merge Selected Features’ is exactly the tool that I initially wanted to use
